Hard Drives are CONFUSING me... Help Please

All.... I'm at a stand still and am lost... here's the situation and PLEASE give me some good info b/c I've never seen this... I have 2 external HD's that are USB 2.0 (formated on Mac with MS-DOS or FAT32)... I have a iBook and a PC that connect to a new AEBS... After I formatted the HD's I connected them back up to the PC via USB (for a faster transfer rate) and proceeded to backup my INTERNAL HD (320Gb) to both the USB HD's (basically mirroring the INTERNAL on both External's)... The Internal is formated at NTFS and the externals like I said are both FAT32 now... After backing up the internal on both the externals (verified info was there) I took the Externals and plugged them into a USB 2.0 Hub and connected them to the AEBS... When I mount both the HD's on my Mac I see all the files EXCEPT my music (about 150 Gb).. The info was there when I checked them when plugged into the PC but is missing when plugged into the Hub (that's on the Mac)... On the PC when I map or connect to them on the AEBS.. I see all the folders but the Music folder is then split up... Shows some music on 1 and then the rest on the other... These drives were backed up at DIFFERENT times and were done after the other was finished... Both were verified after backup to make sure that ALL info was there.. Help b/c I'm confused why this would happen... I know it's long and probably confusing but I knew no one else to turn to but this great forum.. Thanks.
