So, I cloned the clone to the internal drive, and all seems well now. Remember to test your clones, as I was pretty crestfallen when my initial clone failed to boot. Thanks for the help everyone.

Glad it worked out

Yes testing your clones is excellent advice. Wiping them clean once a while too (when the os versions are different in particular) helps them be good bootable clones.
