Weird PDF behaviour in Yosemite

I scanned some music to generate a pdf today; when I try opening it as a pdf (I use Skim as a pdf reader, but it does the same thing if I open it in Preview, Safari etc) it looks something like the attachment (detail, see below) and it's different every time.

However if I do a Quick look (with the spacebar) that appears normal and correct.

Meanwhile the thumbnail for the file has the same crazed look as the attachment.
I have the latest versions of Skim, Safari, Preview etc. and the printer drivers for my printer were updated to the latest version two days back.
I emailed the file to some friends and it looks fine to them.
What's going on?

Does that pdf display correctly when you print it on paper?

What software did you use? What version of that software? Have you checked the software manufacturer's website for any reports of similar behavior?

Does the software in question have a 'generate pdf' or similarly named function, or do you Print > then from the print dialog box Save as pdf...?

Have any pdfs that were created in any other software on your computer had similar problems?

The scan software (Canon MP Navigator Ex 5.0) comes bundled with my printer. I have taken the precaution of downloading the latest drivers for it (and for the printer), but the problem keeps happening.
What I'm doing is opening the software and scanning papers from my printer straight to PDF (rather than creating a pdf from the Print dialogue of a file).

I've narrowed the problem down a little. When I open the dialogue box for the software I have various options- scan to pdf/jpg/png etc; a selection of sizes; what kind of original document (magazine/photo/document); and what colour of scan (colour or grayscale).
The problem occurs solely when I scan to PDF when selecting 'document' and 'grayscale'.
Interestingly the streaked coloured lines appearing are different when viewed in different applications (Preview/Safari/Skim) but all bear a visual resemblance to the last (unrelated) pdf (a record catalogue) that I received in an email and saved to my Mac.
Every subsequent attempt to scan 'grayscale'/'document'/'pdf', no matter what different documents I put on the scanner, reveals what is apparently the same record catalogue in skewed and streaked form. Perhaps some corruption in the email attachment has affected the scan software?? but I'm guessing wildly here.

I haven't found any other reference to problems of this nature on Canon's site, but I've found several mentions of pdf rendering problems with Yosemite, although they seem to be different from my particular problem.
I can make a quick/dirty fix by just scanning things to pdf and selecting 'colour', but I'd be interested to know waht's going on.

Have you tried an alternate scan? Use your System Preferences/Printers & Scanners pane, then select the Scan tab, then the Open Scanner button. It does a quick scan, then you can change the scan format to .PDF, change other settings if you need to. Click Scan.
Check out the resulting scan file.
