Mac App Store is "intelligent" it will find (using spotlight indexes) any version of software on any disk and sees if it needs updating. This is also true for the Install Mac OS X.app as well. If it finds it on an external it will UPDATE the contents of it.

as such in this case @jeffshenk hit the nail on the head.
